If a substitute enters the field of play and prevents an obvious goal scoring opportunity by deliberately handling the ball inside the box. Is this a penalty? And what if rather than handling the ball the sub player kicks the ball to prevent a goal? Would it be an indirect free kick in this case? And in both cases would it be a red card?

Technically, Yellow for entering the FOP, followed by DOGSO red regardless of how the OGSO is denied
 
And yes, not only a red card for DOGSO, but also a DFK or penalty for the restart.
What if the sub player only kicks the ball inside the penalty area to stop the goal? Is it an indirect free kick because he hasn't handled the ball.

No. A substitute or substituted player penalised for an offence inside the FOP is DFK.

When they say "reported for the yellow card offence" do they mean it goes in as a caution or is this being reported as a white paper misconduct?

Anyway, funny enough in the German 2nd division there was a sub that gave away a penalty and got cautioned. His crime? He stopped the ball going out for a goal kick. VAR stepped in for that one, but bit of a whoopsie.

I take it as meaning that even if the R does not show the yellow and simply shows the red for the more serious offense, the game report (and any accumulation) will show the caution for entering and the straight send off for DOGSO.

Why? It's also clearly spelled out in the Laws of the Game, in Law 3, as follows:
If a team official, substitute, substituted or sent-off player or outside agent enters the field of play [and] there is interference with play [and] the interference was by:
  • a team official, substitute, substituted or sent-off player, play restarts with a direct free kick or penalty kick
